Who is to say the ego is even capable of properly comprehending things of a cosmic nature? The soul is a foreign concept for the majority of people. Who is this "you" that is mentioned, anyway? It is not the soul. The ego, the illusory "you", maybe? Also, those concepts are really no more intricate than what you have already asserted.
There's a difference between the ego and the soul.

The ego likes everything that pertains to pleasure while the soul likes everything that's spiritual.

The ego likes food, being praised and admired. The ego, if untamed and unleashed, rejects God completely. That's why the soul needs to be nourished through belief in The Unseen. When existential questions arise within your self, does one entertain them or does one wave them away? That's a choice right there that every man and/or jinn has to make throughout his or her life. It's actually a form of Mercy from God Almighty that you be allowed to question your own existence. Whether you choose to be true to yourself and reflect on it or not is your own choice though and one that you will be accountable for before The Almighty. Truth is the key.

There are many yous. It can be the soul or it can be the person's ego or it can be both. It should be both actually. A person should be balanced. The ego should be nourished as well as the spirit or the soul if you prefer. You nourish the ego via self-accomplishment, food and all the basic needs of a human being. You nourish the soul via belief in The Unseen. Both go hand in hand. Two rows for one boat.

The Atheist dies and then his soul is brought to God's judgement.

God says: "Why do you not believe in & respect Me"?
The Atheist replies: "Sorry God. I thought You don't exist. So many great evils happened down there. Why did You allow Holocaust, mass-r*pe of Nanking, Pol Pot's massacre, the existence of Illuminati & New World Order, etc?
Is it logical to regard You as non-existent entity which does nothing, or as indifferent and not caring deity?

The question is: What would God do to the Atheist next?
O you who have believed, enter into Islam completely [and perfectly] and do not follow the footsteps of Satan. Indeed, he is to you a clear enemy.

But if you deviate after clear proofs have come to you, then know that Allah is Exalted in Might and Wise.

Do they await but that Allah should come to them in covers of clouds and the angels [as well] and the matter is [then] decided? And to Allah [all] matters are returned.

Ask the Children of Israel how many a sign of evidence We have given them. And whoever exchanges the favor of Allah [for disbelief] after it has come to him - then indeed, Allah is severe in penalty.

Beautified for those who disbelieve is the life of this world, and they ridicule those who believe. But those who fear Allah are above them on the Day of Resurrection. And Allah gives provision to whom He wills without account.

Mankind was [of] one religion [before their deviation]; then Allah sent the prophets as bringers of good tidings and warners and sent down with them the Scripture in truth to judge between the people concerning that in which they differed. And none differed over the Scripture except those who were given it - after the clear proofs came to them - out of jealous animosity among themselves. And Allah guided those who believed to the truth concerning that over which they had differed, by His permission. And Allah guides whom He wills to a straight path.

Or do you think that you will enter Paradise while such [trial] has not yet come to you as came to those who passed on before you? They were touched by poverty and hardship and were shaken until [even their] messenger and those who believed with him said,"When is the help of Allah ?" Unquestionably, the help of Allah is near.

-Surah Baqarah (the cow)

-----------------------

Every soul will taste death. And We test you with evil and with good as trial; and to Us you will be returned.

-Surah Al-Anbiya (The prophets)

------------------------

And We will surely test you with something of fear and hunger and a loss of wealth and lives and fruits, but give good tidings to the patient,

-Surah Baqarah (the cow)

-------------------------

And whatever strikes you of disaster - it is for what your hands have earned; but He pardons much.

-Surah Ash-Shura (Council)

--------------------------

“If Allah were to punish people according to what they deserve, He would not leave on the back of the (earth) a single living creature: but He gives them respite for a stated Term: when their Term expires, verily Allah has in His sight all His servants.”

-Surah Fatir (the originator)

--------------------------

“If they treat thy (mission) as false, so did the Peoples before them (with their Prophets), the People of Noah, and Ad and Thamud. Those of Abraham and Lut; and the Companions of the Madyan people; and Moses was rejected (in the same way). But I granted respite to the Unbelievers, and (only) after that did I punish them: but how (terrible) was My rejection (of them)! How many populations have We destroyed, which were given to wrong-doing! They tumbled down on their roofs. And how many wells are lying idle and neglected, and castles lofty and well-built?”

-Surah al-Hajj (The pilgrimage)
