Did Jesus criticize Thomas (and his critical thinking) for asking to see his wounds?

Yes and no. What I do think He was pointing out is that there is a way to know things without your eyes. Basically, there was a way for Thomas to know that He was the risen Savior without seeing the wounds, but Thomas chose to doubt this.

I have heard is said that God will accept us with the faith of Thomas but desires that we have the faith of Abraham...

In Thomas's defence, he was only being honest about the standard of proof he felt he needed to commit his life to Jesus. We need to be honest to ourselves and God about what it would genuinely take to convince us of the claims of the Gospel.
